You lose achievements and cloud saving, but it makes modding so easy that I think it's worth it. There is a workaround for getting achievements all the same, don't know about cloud saving. I think a save editor can probably manage that. Just peruse the forums there, again I recommend the Final Heaven mod manager and the compatible mod packs that you can download through the app.
You'll be unable to unlock Achievements while using mods.
You can work around it, though. I haven't tried loading up a save to see if it grants retroactive achievements, but I have tested opening a modded save through normal Steam gameplay, using a limit break, and got achievement credit. This is done by the following:
1. Open steam and launch the FFVII launcher. Go to settings and disable cloud saving. LEAVE STEAM AND THE FFVII LAUNCHER OPEN.
2. Navigate to your FFVII install folder, there's a saves folder where your modded saves wind up. COPY your save file from here to user\documents\square enix\FINAL FANTASY VII Steam\user_xxxxxxx. Again, do so with the launcher open. If you copy then open the launcher Steam will delete any saves that don't match the metadata file. This is why you copy, instead of directly move or cut/paste.
3. Start FFVII, open your save, get achievement credit, exit out, continue your modded playthrough.
Again I haven't tested it yet to see if I get retroactive credit. I'll do it right now and let you know if I get credit for Red XIII's first limit break because I already used it in my modded game.
If you want to collect an achievement, perform the achievement itself through the Steam browser i.e. limit breaks and probably getting final limit breaks.
In theory we only need a tool which is able to unlock the achievements by doing the same. Looking for the conditions and updatng the achievement.dat. My guess is that the launcher needs to be open to sync with SE's server and do the update.
