Usually what I do in these games is I try to keep a mental note of the places I couldn't access the first time, then after I get a new ability I backtrack.
In the Definitive Edition all the areas are accessible after clearing them, not sure about a certain ability cell in Misty Woods though, that one might still be missable...
For example, I finished the story then reloaded & 100%'d the game. My final time for the 100%'d game was less than the time recorded by my previous saves within the final story section. Same with all aspects of progress, for instance Horu shows as still incomplete in my post 100% save even though I had hours before completed the story.
I understand that as the story changes the game world, in order to avoid needing to redesign areas just for post story game play, they place you back into the world before the end game events. However imho the save file should remember your progress, that's the whole damned point of being able to save the game's state.
