Moon Grotto - Stuck at 99%

I have found all of the secrets, run trough the whole Grotto two times and I am still not getting 100%, what can I do? Is there any fix?

It could be several things. The only way to know for sure is to give us a couple of screenshots of your map. If you're that sure of yourself, though, my first guess would be that you have not completely explored Lost Grove. There is a part there that wrongly counts for Moon Grotto instead.

There's a big "glass onion" (you know which ones, those you destroy with Charge Flame) under a weak Stompable floor positioned under the first entry insta-death beam. Did you collect that one? Also, check your map for any spots unvisited. Even if there's no collectibles those blank areas still count for 100% area map completion.

On the opposite side of the wall from the Moon Grotto Spirit Well is another "glass onion" guarded by a spider and a red spitting bullfrog. Allow the frog to break the weak ground or Stomp through it to access the onion, unless you've already collected it. Or, do as DungeonconquerorB alluded to and walk through the open passage between Moon Grotto and Black Root Burrows.

That wasn't the part I meant, but good for you that you got it now. I also notice in your screenshots another dark area above and left of the first entrance to Moon Grotto, in a shortcut that connects to the Hollow Grove map stone. Make sure you get that too, if that wasn't what you already did.

It was exactly the shortcut you just mentioned.

Been looking for ages for a way to open the underwater door side of this shortcut. Can you offer any insight from your success?
I haven't found this anywhere on the internet so far, and if it uses a lantern, it isn't marked on any map I've found.

In Spider Cove where you jump from stump to stump to combat spiders is a large stump midway that needs to be Stomped down to open the submerged door.

I got it, apparently I just needed to make some progress in the adjacent area. Which is kind of dumb
