You have to fight certain bosses to trigger the unlocks. Each faction has ~3 bosses, and you'll see on the unlocks it mentions you need to face X in the Y system. There's no way to control which bosses you get.

It may well be that the boss that you need to beat is in the same faction that you are playing as. If that's the case, you will need to play as a different faction.
As an aside, there is a mod that unlocks all of the loadouts.
From the main menu, you can enter the Armory where you can set your default Commander. There are additional Commander skins available to purchase for about $2 USD.
There are also mods to increase the resolution of the Commander textures to 2048 x2048.
