Every miniboss and boss after wave 100 has a chance to spawn time cubes, with the amount you get increasing as you get into higher waves.
Time Warp option only appears when you buy all Active Abilities after upgrading the Clicker Pistol at least twice.
What I did at the start was damage. Then I would start getting spawn + % find increase while increasing the starting wave. At one point I can't really remember was to grind to Spec Ops 1.0. Took a bit but it was definitely worth it because once you get to Spec ops 1.0; you'll be getting 1k time cubes before you reset.
Now I'm doing the 1k per reset run to get over the next spec ops training section. I have 60% chance to spawn time cube, 40% increase, start at 91 wave and a bunch of damage to allow easier idling.
I assume that the distribution is generated at the beginning of each Time Warp? i.e. If I see that a boss doesn't have a time cube, I can't go back and forth until he does, right?
Using your example. If a Time Cube spawns on wave 135, you destroy the Time Cube but not the boss, when the boss repawns the Time Cube is replaced by a regular cube. If you destroy the Time Cube and go to the wave before the boss, then back to the boss, it knows that you've already destroyed the Time Cube and won't spawn it.

WELL IF YOUR MIDFIGHT ON BOSS 135 AND YOU DESTROY THE TIMECUBE, BUT NOT THE BOSS, IT WILL COUNT IN GETTING THE CUBE AND YOU CAN FARM THAT WAY. BUT WHERE'S THE FUN IN THAT.
Which it's up to you, Some people, actually alot of people usually say "spend your cubes on gold" but I say spend it on damage, namely damage for each individual weapon, since those give +100% per upgrade.
Also you cannot farm Time Cubes on a boss. ONce it is destroyed, it is gone for the whole timeline until you use a Time Warp.
