It's rather annoying that Steam's version isn't the Special Edition, but as I say, the Special Edition isn't hard to find for cheap. :)
I seem to recall there's a minor sound bug, where the SFX don't work unless you copy the files from the CD onto your PC and replace the WAIL32.DLL file with a newer version, but that's its only issue(Unless you count the fact it refuses to run unless the CD is in the drive, though since it loads all the music from the CD, it's somewhat understandable).
So, I don't see why Steam didn't go with that version... Maybe they don't know how to do a no-CD hack... XD
I do recommend seeking it out. I've never played the MegaCD version myself, but out of the versions I've played, the PC Special Edition is the best one, in my opinion.
The "Bells and whistles" you speak of basically amount to the PC version having better-quality SFX, a level select system that lets you play from any level you've beaten instead of a password system, and I believe the graphics had a slight upgrade too(Higher colour count, I believe).

HD is not literally the devil, but as far as HD remakes go, it's pretty disappointing. It's a decent-ish one to have out there, and it's a fine way to introduce the unfamiliar to the game, but it could have been much better, and I do hope they either do a new version, or just get the original team together and make a new EWJ game someday.
The original Earthworm Jim had three difficulty levels: Easy, medium, and difficult.
HD has easy, medium, hard, and original. Original is a port of the original version's easy difficulty, with the other three being even easier than that.
If the game devs have the source files somewhere, they could do a Steam build with the push of a button pretty much.
At this point, since they haven't already, it's not going to happen.
