I'm at where Sasha Nein has asked me to get a marksmanship permit from Ford Cruller but I have gone to Cruller's secret lab and talked to him but i still haven't gotten it. Ive gotten bacon off of him and I've gone to Sasha Nein to check but he says I still haven't got it. There is no option for Ford Cruller to talk about it so is there something wrong with the game or am i missing something?

you have to go under the lab where is ford cruller, there is a special machine. go use it.

It will trigger a scene, then talk to cruller he will give you the permit for nothing. if it does not work it's glitched try to restart from a older safepoint.
And you do not have it i'm sorry to say that but you will have to restart from the beginning.

You need to use the machines in the lower area iirc it's the one for mental cobwebs specifically that you use.
