Djibriel walktrough state:
"Note: obviously, if you didn't open the Excalipoor chest in Exdeath's Castle
back in the day, Gilgamesh was never banished to the Interdimensional Rift and
he won't be here, nor will he make any other future appearance. This is basic
causality, no need to get worried."
the good news is: i only need to play until this part (end game kk ) to complete the bestiary xD The bestiary count the encounters of different saves ^^
It really pains me to play the game all over again just because of a game bug. Does anyone perhaps have a save file before that fight against Gilgamesh, or maybe before Twintania, or even before entering the Rift altogether?
I honestly don't remember if I killed him so fast in the castle that Exdeath didn't send him into the Rift. Maybe I killed him too fast when I first met him in the Rift that he didn't have time to run away (and maybe he doesn't go into your bestiary if you beat him there?).
In my case it definitely wasn't due to killing Necrophobe too fast because I was missing even #307.
Another theory reminds me of an experience I has in a pyramid, when obtaining the Crystal Mail. Right after the chest fight, an Aspis touched me and the Crystal Armor never made it into my inventory, despite the message.
So maybe I got into a random fight right when I touched Gilgamesh in the Rift, and his sprite vanished, but I never got the chance to fight him.
