The yield potential layer ONLY shows you where the plant's best possible match is located. As in, that's where it'll like growing.
Not putting it in these glowy zones, will hinder the growing potential of the plant. By looking at a plant with the soil sampler, you'll discover different percentages of matches for that plant.

If the plant has a RED sentence below saying it's in a inhospitable environment. it won't grow at all. If its in a YELLOW sentence, saying it's in a suboptimal location, it means it'll only grow at HALF speed.
You want it to be in the GREEN. Which means it'll grow at normal speed which is indicated by looking at the plants wiki page. Usually a 19 hours for most plants.

YIELD:
For yield itself, you need nutrients. Plants will draw nutrients from the ground when growing. It's best to keep the nutrients above 100% so you will always get max yield.
By using ONLY compost fertilizer, you are only giving it Potassium and maybe a little nitrogen. If the Phosporous or Nitrogen is below about 60%, that is the reason you are getting less than you should.
IMPORTANT: Fertilizer has a value, while the soil sampler has a percentage. 2 = 10%, This is the base formula.
You mentioned an update-I've read reports of that update screwing up nutrient layers.
You can also pour fertilizer into your fields to bump em back up-supposedly this won't help yields for already mature palnts, just newly matured plants.
