I normally use stock piles every 10 layers down and just do a 5X5X5 and then at the bottom If i feel like doing it I do the size for a large stockpile and a large stock pile on the surface ... the larger stock piles see further up and down the chain due to the larger radius
OP is saying is that the wood carts that he/she leaves in his mines are disappearing from his mine and reappearing on the surface. Which would be unintended behavior of the game coding. For those of us who actually try to play the game without abusing the stockpile range mechanics this interrupts the immersion. Please fix it. (Can confirm this glitch, I almost lost a skid steer this way, except instead of it going UP it went DOWN, INTO the ground...)

It seems all type of vehicles either jump up or down through the levels of the ground into caves or onto the surface.
But it isn't only the vehicles rubbles of stone you break free might also be "teleported" up or down.

killed animals do too.

However couple things I have noticed. Never leave a cart near a stockpile. Carts do have a fairly large hitbox. and when stockpiles get things added and removed they affect the blocks next to them. If it happens to be a cart, this will cause the cart to bounce up. if your in a small mine this will cause it to hit the roof and go into it. Which then causes the cart to bounce up to the surface.

Also when you leave an area and then come back, stuff gets un rendered. When a cart gets re rendered it is placed slightly above the location it was last. (this is to prevent the cart from falling through the world). If your in a short mine, the same rule applies it hits the room thinks its falling through the world and is sent to the surface.

And the same rule applies to animals when you kill them. they actually spawn slightly above the ground so as to not fall through the ground. which if its in a tunnel or cave can cause them to be on the surface.

basically the best way to prevent this is to keep a large open area free of any stockpiles where you park your carts/trucks.

Update 9.4 should bring some noticeable improvements to the weirder cases of the glitching and Ruges explained some reasons for why it does, but there is more and more unintended ones.

No it's not... I had that on my current solo. Everything was fine for a while but after several times of reloading the carts managed to be teleported to the surface. One cart was giving me so much trouble to find as I tried to narrow down it's location based on the tables/machines and other storages that could see it. Eventually, I realized it could only be in one location based on the "search" radius.... That was UNDER one of my Lumber Stockpiles (the 10x10x9), so I had to move everything out of it and pick it up... and yep, it was there on the ground.

You actually just can type the name of the cart into the chat and hover over it, it will show it's exact coordinates. Alternatively you can find it at a Real Estate Desk and do the same.

Typing the cart name into chat is fine if you only have 1 cart or actually name your carts. :) And if it's not capable of being moved from a hole or bad terrain, then you're back to having to empty, pick it up and place back down, then rename and re-auth if necessary.
