If you start the server, it first tries to load the existing world which is saved in the folder specified in "/Eco/Eco_data/Server/Configs/Storage.eco". Only if this world/folder does not exist a new map is generated according to the settings in "\Eco\Eco_Data\Server\Configs\WorldGenerator.eco".
(In case "Storage.eco" / "WorldGenerator.eco" does not exist see "Storage.eco.template" / "WorldGenerator.eco.template".)
In your case you started a new game/map, then changed the settings for world generation and restarted the server, which loaded the already existing world.
You can 1) delete the folder with the old world or 2) change the folder name (rename the existing one or change the folder the server tries to write to/read from in "/Eco/Eco_data/Server/Configs/Storage.eco").
