Legacy settlement was missing 1 users, adding them now
Each time I try to connect to a new server, load an old save game or start a new one I get this error in the server logs and the game freezes in connecting to server.

The logs seem ok till the point of this warning:
Legacy settlement was missing 1 users, adding them now

Then all modules start to close and fails with the above error message.
Any idea how this can be fixed?

p.s. I had reinstalled the game, removed mods, and deleted save games and still the error persist.

This is not an error message, just a migration note, hence it also does not cause a crash. If that is everything you see in the log, it booted fine.

Omitted some init and shudown plugins because of max limit

It seems to stuck on server login and stucks there....the process hangs and closes after some minutes.

There is no error in that logfile, can you provide your client logs as well?
