Is there any way to set up a government shop that uses the treasury account?

Yes, if you have access to the treasury account you can select it as account for a shop.

The person that had access to the treasury back account could not tie it to a shop.

I just tested that and it worked fine for me. In that case we'd need a bug report over on our tracker with all details and screenshots: https://github.com/StrangeLoopGames/EcoIssues/issues
