The BOOST special is also very handy for the boss mission if you're in a slower Aero.
Farm the earlier islands to fully upgrade everything and then blitz through the remaining islands to get to the boss so you can practice fighting it and its attack pattern.

Thanks for the feedback. My usual loadout for any missions involving air targets is twin gun on top, and 3 AA-IRMR. They're faster, have a higher range and better damage, but reload slower. I'll take a look at the AG-F and the Estoc however.
My fighter of choice is the Raiju. Has a lower payload than the Orca, but I prefer the speed. This is all going off non-upgraded stats. Should I switch ships?
I actually run the Kondor with Twin Vulcan, AA-IRMR Cobra and double Estocs, and I can beat the Boss pretty easily.

Rogue (Yes, the plane you start with, but its stats are very balanced and it has the best maneuverability of all planes outside the Rogue II and maybe the Odin when fully upgraded)
Micro-H Heavy Micromissiles (Can one-shot the turrets before the fight, and puts a hurt on its Mass Driver, Hydra Missies, and the Typhon itself)
AA-IR Diamondback Infrared Air-to-Air missile (This A2A missile rocks; very accurate, very fast, and it makes quick work of even Veteran and Ace variant planes. The massive lock-on circle helps, too, especially since the Rogue has the second best maneuverability of all planes.)
RKT-H Estoc Heavy Rocket (Lots of damage, fast reload speed, and long range when fully upgraded)
FLARES (This will keep the missiles at bay while you're trying to dodge)
Now, for the strategy:
For the main campaign itself, have all of your weapons, flares, and the Rogue at Mk. 3 before Day 5. Clean up all of the enemies in the first four maps so you can have lots of money to upgrade everything.
From Day 5 onwards, focus on the mission important targets. Watch out for any Veteran or Ace planes. They'll reduce you to nothing in no time, if you don't destroy them quickly, that is. That's where the Diamondback missiles come in. Pass all the enemy planes, get behind them, and fire away until they're shot down. Don't forget to use your flares in case lots of missiles are coming at you. Also, watch out for the Falke Aces in the desert maps. Their flak cannons are very strong, and will kill you in seconds.
As for the Typhon fight, take out the turrets and the planes before destroying the supports. When the supports are down, focus on destroying the Typhon's mass driver. Use your Micro-H missiles and the Estoc rockets on that. The Hydra missile launcher should be destroyed using the Micro-H missiles.
When its weapons are down, it will lift off into the air. Make sure you're nowhere near it when this happens. Destroy the Ultra-Flak with a combo of missiles and rockets, then take out the Typhon for good with the same weapon combo. Watch yourself when it readies it thrusters. That means it's going to ram you.
Oh, and one more thing. There is a cheese tactic you can use if you know you won't make it. Pause the game, quit, and provided you didn't get the 'you died' text from either crashing or getting shot down, you will be back at the map you were on. This is a lifesaver, and you still get the secret aircraft and weapons AND the achievement for beating the game while doing the pause trick. This is actually a feature in the game, where you can quit on the map you're on during a run and come back another time provided you didn't crash or get shot down at the last second, but this is also a handy trick for saving a run.
