The rest, I'll leave up to any other users who decide to try and tackle it.
(I'm intentionally ignoring mention of the factory, as that is kinda just a big joke)

I feel like marshmallow's sister knew that he had murderous tendencies, but accepted him because he was her brother, mentioning that she'd be fine if he killed her. But then it got a little twisted when she used marshmallow to make sacrifices for their dead mother.
I have some different theory about Simon though. I think Simon and you are one and the same. Kinda split personalities. The "Simon" appears in the game is the more vicious personality, while the "marshmallow" you play is yourself trying to forget about what you are done. Simon knows everything and so, he makes you confront your acts by remembering them through the game.
However I don't think you really die. I would consider the endngs in the manor quite revealing about this fact. After you hung yourself after killing your sister you can see the shadow of "Simon", in a way I understand as the other you taking control and saving yourself of that situation (cutting the rope) and then going back to the beginning of the game. This can be clearly seen in the end where you say "you are sorry". Of course you can not kill Simon either, as he himself is just a part of you, as you try to do in other ending, just to be chased by it.
And I don't think the factory endings are ♥♥♥♥♥♥♥♥, but quite the opposite. I think the alien ending symbolizes you becoming totally nuts (a way of not accepting the reality, and even so you can hear the question Simon makes you at the end about your sister), while the machine ending symbolizes what you really feel like.
I don't know the reason behind the murders, but it's something your sister decides, being the true mastermind. I believe that would be explained in some other game, but probably related with your mother. Of course, you do some kills without your sister permission, like the boy in the train, out of jealoussy.
I realize there are some gaps in my theory, but that is the best I have been able to do by playing through the game.
I have to say I enjoyed it ;)
