CTRL and RMB, or it was ALT + RMB when touching the river or lake floor.
Crabs do try to swim so you do also have to catch them with your beak. It still has the same mechanic but the crabs are a better readily source of food.
To answer Bear's statement for you, you do have to time and aim your LMB decently to get a fish from a school. What you can't do is grab the REALLY big fish, you can however grab a piece of meat off of them with "g" after they are dead, and then swim back to the surface or go to land in order to eat the morsel.
It's just configuring controls. I changed mine from default to what I have now for easier gameplay.
