I can't tell you about the controller situation (because I did not try it out) but maybe I can help with your question regarding the saves:
You have one savefile per character. The game autosaves often while you play and it saves when you decide to end your session via menu, too. You can't create your own manual saves. When you close the game you'll find yourself back in the general hub after the restart, where you can teleport to different waypoints (after you found and activated them while adventuring) to continue your journey.
When you quit the game, the map undergoes a reset, so you'll have a different layout every time.
Oh and because I saw the question from other people regarding other games like this:
The enemies will ALWAYS fully respawn when you log back into the game. It's not that you slay them one time and they are gone forever. So if the palyer decides to quit a session before reaching another waypoint, they'll have to spent time with fighting mobs and, as I stated before, exploring the newly generated map again.

Keep going deeper. Theres an entrance on every level and once you do all three, it will open up. I know it felt like I was missing something too when I did it and I was afraid to keep going and miss them and have to go through it all again. But you'll find it if you just keep searching every floor.
