Azuchi is the upgraded Kannonji castle and if Nobunaga has that castle in earlier scenarios, an event may trigger where he builds Azuchi which replaces Kannonji, and then automatically gains those 3 special structures. Any scenario after the official year he builds Azuchi, Kannonji becomes that castle with all those special upgrades from the start, except for either the last scenario or both the last 2 where it is a different castle altogether.
Same with Osaka, its the upgraded form of Ishiyama palace, and Hideyoshi usually upgrades that in about 1584/1585 and again every scenario after that its there from the start.
Odawara castle has all the special upgrades in every scenerio from start to finish as far as i know.
I personally have never seen Tottori or any others with any such upgrades, but who knows, maybe i just havent played through a game long enough.
