BUG REPORTING INFO - https://www.facebook.com/notes/portal-knights/portal-knights-support/672494562941775/
The Portal Knights save-game can be found locally on your hard drive. By default the location should be: C:\Users\USERNAME\Saved Games\portal_knights
This path may vary for different languages! It is the standard path used by Windows games.
After done so you can use the Regenerate Universe button in the universe selection to get rid of this problem. This button regenerates all islands of the selected unsiverse except your marked home world and the vacant islands. After regeneration the portal should be there.
If you don't want to use this function please let us know in the bug report and we can try to just regenerate the affected island, please understand that this would take a while.
