Keep in mind as well, there maybe some situations that may look like hacking where in reality it is just players who really know what they are doing. Particularly with the alien :)
What was the name of the player you thought was cheating?
Also, if the person was changing species and it read something like: "<uMod>: I am now an Alien" then he or she was using the mod that Skorp mentioned, which prohibits hacking.

Thing is, in order to make this mod, it requires a lot of time, energy, and frankly support from the community that we're not seeing. We have to manually find the variables and manipulate them to create totally new commands in order for them to work in the game. Rebellion rejected our offer for our free services to improve this game in exchange for even just a part of the source code, so we had to do this all by means that most would call "hacking." However, we "hacked in" a lot of what we felt to be improvements. We asked for support from anyone and everyone, but only three other people were willing to occasionally help out. Only UberFox and I were totally invested in the development process, so only we understand the laborious effort it takes just to even find the correct APIs, not to speak of all the time and energy required to change them to finally get a single desired effect. We made over a dozen of these changes that we felt improved the game. MelPyth has nothing on this mod because Melanikus and Python had the source code to AVP Gold; we do not have the source code to Classic 2000. If we had the source code, we would be done with this mod in a day. Alas, it is not meant to be.
Long story short, UberFox and I eventually got tired of us doing all the work. We felt we were wasting our time with a dead game with no appreciative community. Not even its veterans support it much anymore or care about any mods. So you're not likely to see any security measures added to this mod unless something changes with the community.
