I also like to send a couple science minions, they shorten the time it takes to finish.

If not, go ahead and kill off the soldiers. It may be your only option. Your heat may be high now, but if any of those soldiers get back alive after witnessing their cohorts getting slaughtered, then yah, you'll be in for some serious heat. But if you get all of them, it won't be so bad.
Maybe try capturing all of them, then you can off them from the relative safety of your Armory, and you won't have the Tourists freaking out all over the place.
What really generates heat, is if agents spot something they shouldn't, and escape the island with that information.
Soldiers in general are more hassle to keep alive than they're worth... Once they go on alert, they'll kill indiscriminately and then start causing damage to the base. My advice would be to build your base with an eye to having a killing ground. Take 'em out quickly and efficiently when they get there, it's less loss in the long term.
And execute them safely in a cell. :D
