How do you go back in time when the machine is gone?

I went back the first time, then back to the future. The dragon said I need to travel back again but the gate is gone from the room it was in. I've been everywhere but I can't seem to figure out how to go back again. I just started playing and I'm already stuck, please help!

I already did all that and killed the Azure Queen, after I went right back to the future without giving the tools to the girl. It looks like I missed a ton of stuff, but I am now stuck in the future with no way back. There is seriously no way to go back to the past, that room where the machine was is just empty now.
If this is a developer oversight and I broke my progress less than an hour in that's a pretty bad sign for this game.

Okay so the first time you go 'back to the past' did you pick up the spindle things in the gate room? (the blue boxes?) You should have seen a cut scene with a man and a woman making vague threats at you, If so you can now use that to go back on forth through time freely. If not, I'm not sure what you did to get back to the future...

Edit: as in you can go to those blues gate rooms and teleport with them and go forward or back in time with the shoulder buttons when selecting where to teleport too

You can use the fast travel points to freely go between the past and the future.
