Yes, these characters have decades of stories in the comic books and Agatha is no exception. She had her first appearance in 1970 and played a big role in the Fantastic Four comics of that era, later on taking Wanda as her apprentice.
The Agatha in this game is based on that comic book version, and not on the Agatha of the MCU.
One way to look at it is if you're familiar with Transformers.
Optimus Prime from the Michael Bay Movies, Optimus Prime from the 2020 Transformers Cyberverse cartoon, Optimus Prime from Transformers Prime and Optimus Prime from the 80s cartoon are all separate versions from different universes. They share the name and some aspects (e.g. traditionally transform into red trucks, in robot mode the windscreen windows wind up on the chest), but they can also differ wildly in history and personality (e.g. Movie Optimus is a bit more bloodthirsty than the others, Optimus from the 80s was a dock-worker while Optimus from TF Prime was a librarian).
The characters in this game seem more based on their comic versions than the MCU versions. This is also why some people really don't like Iron Man in this game, because he's apparently supposed to be a version of comic Tony Stark and yet acts like MCU Tony Stark.
