If during the mission you exit the game you will re-start in a safe house to commence the mission again.
Yeahhh the group is evenly split 50/50 on this one. That's fine though, this game isn't for everyone.
I only have small segments of time I can play this game and no matter how fun the gameplay is or how great the large maps are or anything else, I am finding that I regret buying this game because it will not allow me to play the same way other games allow, with a feature that is relatively standard elsewhere and expected from a new title. I cannot play the game as designed for very long. This game started out as an adventure but quickly became a pain-in-the-ass I can't return and I dread trying to continue the campaign because I know exactly what will happen.... I won't have time to finish a mission before I have to leave and it is "Ground Hog Day" all over again!
I love the basics of the game but the moronicly-long auto-save interval and lack of manual saves have conspired to make this game hard to continue with because of the frustration it engenders. It ISN'T FINE that this game isn't for everyone. You can't return it and you can't know of this show-stopper until you buy it!
The viewpoint is also horrid... too close in, makes it very disorienting when running or driving.
The solution to your problem is very easy, pause the game, there are a couple of ways to accomplish that. Next, alt+tab out of the game and go do what you have to do. When you have more time go back to the game and play it some more. Unless you're one of those idiots that believe a computer has to be shut off when you're not using it, this will solve the problem.
