The main problem with crates is that it takes quite a while to unlock the large ones.
As to how many crates vs rafts you'll want depends on your needs. Backpacks can easily fit in rafts too.
Ooo forgot about coffins, you'll definitely want one of those sitting around as some objects (example troll clubs), are just too big to fit anywhere else, though their not good for transporting.
The closest to 500 storage would be the large crate at 300.
Backpacks are just normal containers, they count towards your inventory weight, they just allow you to hold more items. So if say you're out cutting a load of grass to make a timber framed house, you'd want to carry a few of them either on you or in your cart as any container can only hold 100 items, the exception being crates and bulk bins.
