There should be no drawback from using the SKSE that has been uploaded to Steam in NMM. NMM should automatically detect SKSE installed when you launch Skyrim through it, since NMM looks for SKSE in the install directory of Skyrim itself, which is where Steam installs SKSE.
If you find yourself having problems launching SKSE through NMM, you can use NMM to install mods, close out of it, then launch SKSE from steam for the same launch effect as starting up Skyrim from NMM.
SKSE on Steam should be the exact same version as the most recently released from the team developing it.
