Yeah, I've tried AVI Raw, didn't work. I'm trying to render it in Cycles, hopefully this works, if not, anyone feel free to send suggestions, I'll try them all when I wake up tomorrow.

Couple notes:
It looks like it still has a black background in the thumbnail - because I have to setup/install Windows Media Player to see what it is like in a player, I'm not going to play it to see if it is still black in the player. I suspect it will be though. Outside of media creation programs, at least in my experience, alpha isn't typically drawn by the grey/white/black checkerboard that things like Blender and Photoshop uses. So even when the background is transparent, it still looks like it is black or white.
I'm pretty sure my test clip is transparent though, because after I rendered out my test clip, I brought this clip back into Blender in the video editing layout, and threw an image underneath the clip. And it worked perfectly. Just make sure you use the settings he does in that video above.
Reason being: You can simply replace frames, stop rendering at any time and dont lose progress and so forth.
This way you can create video files almost instantly in any format later by simply adding the image sequence in the video editor and export to any output type you fancy.
