The CMD prompt is like a log. Since it runs in python the CMD window launches all the things associated with it

Blender keeps a console running in the background, displaying a lot of useful information about processes that may not have been executed properly, like warnings on Imports and Exports.

In the event that you experience an error with these things, you can toggle the console open by pressing a button from the "Window"-tab in the top-left of the interface.

But do NOT attempt to close the console window with the RED X, because that will force the entire application to close as well. Useful for crashes maybe, but I don't think it will kindly ask you to save first if you do.
If you want to hide it again, just use the same button aformentioned once again and it'll safely hide again.

is there a way to make the pop up hidden and not show in active tasks?

Window -> Toggle System Console

But it shouldn't show by default, so maybe there is a different issue at work on your system.

I had the issue and it was my system (kinda)

If your system is using the Blender application to open .BLEND and .BLEND1 files it will open with the CMD window open (And can't be closed for me personally)

But, if you right click and go the properties of .BLEND and .BLEND1 files and make the default opener the Blender Launcher application , it is closed by default and can be open and closed as normal
