References and easter eggs.
Okay, so what did you find?

First thing is "rosebud" - the password to the Entropy something (asset server or msg board, can't remember now), which is the direct reference to Uplink's tutorial mission, in which the PC you're hacking always has the same password "rosebud".

Second is Project Junebug, which most likely is the reference to the Android Netrunner card: http://www.cardgamedb.com/index.php/netrunner/android-netrunner-card-spoilers/_/core/project-junebug-core

The obvious one is el/ message board which is very similar to 4chan...

Can't think of anything else. Any ideas? :D

When you have to delete that Pointclicker save, you have to remove Mengsk.pcsav, which might be a reference to StarCraft.

the whole x-c tablet hacking mission is a reference to XCom (the lastest ones, if memory holds corrects). they even mention Dr. Shen (from the enginnering deck of the base)

Just started up on Project Junebug, and I'm not sure if this was a coincidence or anything, but the song that played for me seems like its a reference to the ending song for Portal. However, I could be mistaken.

I think I found a reference to the movie Hackers very in the game, and Hack the Planet. In a directory under one of the movie's character names.

If you look carefully, during reboot. It references Copyright from the University of California Regents. The creator could have attended a University of California.

When I saw this I assumed it meant that the OS you're using was based on BSD, which shows the same copyright during reboot.

One of Viper's personal files (ripped_prerelease.log) has a pretty strong reference to Watch Dogs.

Well, actually 'rosebud' is a reference to Citizen Kane (1941). Although, as the movie is like 75 years old, it could also be a reference to uplink.
