Do I need to do Project Junebug?

This mission in particular *can* be skipped, the mail you got mentions that. All you have to do is respond to the mail as it mentions (I forget the exact wording), but you can skip it, and there's enough missions left over to still progress the story

The problem is the Tool in Project JuneBug is needed later.
And declining the mission has a chance of breaking the game.

Is there anyway of obtaining KBT_PortTest.exe that is used to hack port 104 medical servers in order to hack EnTech Workstation 008?

No, Project Junebug is the ONLY source for the KBT_PortTest tool in the game.

I believe there is a story reason for needing to do project Junebug, which you can start to figure out as you read messages in the Entech servers.

You can hack into the servers associated with Project Junebug and find KBT_PortTest, without going as far as accomplishing the goal of Project Junebug.

Even if you accept Junebug, you can respond to the mail later to cancel it for no penalty
