Can't Respond to Naix
I read all the threads about deleting his x-server.sys and all that, and it still says I can't complete the mission. I was able to complete the Entropy mission, though.

I got so annoyed I just deleted everything on both of his servers. Still nothing.

Could you provide more information about where you are in the game? What have you already done during the mission?
However, it was a quite long time where i played this mission in particular, but i can't remember that you needed to reply to Naix.

If you have replied to the entropy mission, it locks you out of the naix revenge path.
That's why it says "mission incomplete".
If you want to go that route, you have to delete the x-server.sys on his root gateway. Once you've done that, you should recieve a mail from him automatically after few seconds.
Since in this case you've already replied, I'm afraid you have to start a new save file to do so.

It took me ages to get this right.

When Naix is hacking your system you have to type command "ps" and kill the program Naix is using on your system. You have to stop Naix's hacking attempt BEFORE he crashes your system. Then hack into his system and delete his x-server.sys. Then he will email you.

I can't even get the first email or the hack from him. I've tried like 3 times. I hack the proxy delete the Macrosoft file, and then for some reason the tracer timer freezes? It stays there in the corner of the screen no matter what I do. I've tried:
-Deleting all the files (including system stuff) stored on the proxy.
-Checking my computer for any tracer-related files, in case it's somehow stored on there.
-Checking on my x-server (which was still there), and then deleting it myself (which did absolutely nothing, what does the x-server file even do?).
-Scanning every computer in my network window. Every. Single. One.
-Scanning the proxy for an eOS device in case I needed to delete something on it (and finding no such device).
-Googling to see if anyone else was having the same problem (and not finding much, so far this thread is the closest thing I've found).

Anyone know what's going on with the timer/how to get the whole Naix thing to work?

Uhmm... The x-sever is responsible for functionality. There's a good chance that if you load up the save after closing it you'll be greated by a black screen and a simple terminal.
If you haven't deleted the logs from your own maschine you can look for IPs that are different from your own and connect to those.
But I agree that this part of the game requires a bit of moonlogic.
Though I'm not sure what's the deal with your trace timer. Huh, I'll look into it.

I cleared my logs before I went to the proxy, to make it easier to find if anything happened. I checked back after, and there was nothing with a different IP to my own. Maybe my download of the game is bugged somehow?

Apologies for replying to an old thread, I ran into the same issue and @mattowills solution didn't work for me, I still ran through the 'hacked' sequence and rebooted. I followed this video below and found the solution that was really jank. You need to hack/connect to the root pc of naix and download his Webworm.exe file (even if you have a copy already) THEN delete his x-sys file to mess with him THEN he contacts you via email. Very weird scripting imo.
