The main game gets a little repetitive.
Unfortunately, there's no way to speed up the programs themselves, and I'm not aware of any mods which can do this. Much of the challenge on later missions involves managing which programs to run first based on their memory consumption and execution length so that you can break in, grab what you need and disconnect before running out of time. As annoying as it is to repeatedly watch the same animations and wait, it's a necessary evil in terms of game mechanics.
Yeah, sucks. But maybe they would consider my whole "perks" think, or perhaps cpu upgrades that make the programs run faster. You get points or upgrades as you progress and complete missions.
I poked around in the game files hoping the program settings may be exposed somewhere, but the programs themselves must be packed in an archive. I doubt the modding software has access to edit them.
