Certain missions really require using a hacker thinking cap, the rest not so much.
Terminal Commands and some applications are real, though without args/params that are required for their RL counterparts.
Also Real Hackers use Linux, Not Windows.
In fact I believe real hackers laugh at any hacker that uses Windows as well
If you'd like something a little more real, there are hacking sites (however more web oriented), where you need to hack the page to get to the next one. They're at beginner level (you'll rarely see those flaws on real sites, otherwise the guy doing the security should get fired) but it's real hacking.
However - it is to hacking as Elite Dangerous is to spaceflight.

In the endgame do read various text files and decypt the .dec files, you can find the deveopers of the thing you are investigating write their reports of their work describing what and how they do, which is a simplified version of some true facts.
