I agree with you on the lack of connection, but Slaanesh is present in 40k, too. I'm not sure what you mean.

Slaanesh was around and kicking long before Mankind even took to the stars in 40K. It was the Fall of the Eldar that brought Slaanesh into being, along with the Eye of Terror.
