Another soft counter would be boar boys big 'uns for the bonus vs large and the cycle charge.
It's somewhat magic resistant.
I don't know any Greenskin unit that causes fire damage.
The best way is to focus it with your high damage dealers (Lords, Heroes, Giant and Arachnarok). But after the kill you ususally have your strong units standing surrounded by enemies. That's not nice ...

As to the OP; I'm in the camp of focussed missile fire - it's a large target so it won't be obscured by your front lines, it's got low-ish armour so even cheap bow and crossbow units will be able to damage it, most VC players are probably going to keep it behind their front line in order to buff them and damage your own front line so you should have plenty of time to shoot it to pieces.
Otherwise, your cavalry and/or ranged units might do the trick... the whole thing is that the Mortis Engine has to be relatively close to your forces, so it tends to end up in range of most archers and such.
If the Mortis Engine is poorly guarded, though, basically any decent melee unit(s) can do solid damage to it and drive it off. Someone above wrote a basic description of the Mortis Engine, and it indeed is not a solid melee unit if put up against strong enemies (your Black Orcs would out-class it hands-down AFAIK).
Except any VC player that knows what they're doing will tie up all your ranged stuff with flyers. So the greenskin player sunk funds in to missile units that end up in melee after 1 or 2 volleys.
