I couldn't replicate your results about toys disappearing in the dollhouse in Chapter 5 .
I believe that the only toy that should be removable from the dollhouse is the "little piano that [Fran] painted [herself] a while ago", and that item goes into your inventory." Although the rest of the toys do move around from room to room in the dollhouse, I haven't been able to make them disappear. I tried moving the pocketwatch to right in front of the Albert Einstein stamp, and nothing disappeared.
I will double-check with the developers of the game to ensure that what I told you is correct and post again with what they tell me.
If you can reproduce the disappearing toys by playing the beginning of Chapter 5 again, a screen shot of the dollhouse with the toy(s) missing in the game screen might be helpful. Or if you can say which toys disappeared and what you did just before they did disappear, that would be useful as well, I will try to reproduce the bug you experienced.

If you drag a toy and then you close the view fast(you can do this dragging the toy over the eye and then clicking fast in the eye just like in the picture), the view will be closed without saving that item's position, so it will disappear.
Anyway, it doesnt affect the gameplay at all.
Congratulations for finding the "Fran's Magic in the Dollhouse" Steam Achievement. You're the first one that I'm aware of that has earned this one. Clearly this can't be a bug, it's just an undocumented (and not yet programmed) achievement, lol.
