Photo of León doesn't fit timeline...
According to his journal in 1908 León was 92.

Fran's mother & aunt were born in 1905.

Even assuming he was still involved with Dr. Oswald's experiments at such a late stage of his life (his journal seems to say that he was living in isolation by that point), there's no way León looks in his 90s in that photo...

He looks a similar age as Dr. Oswald, who I would assume to be in his 40s / 50s there.

While I can't say for certain why the game developers told the Fran Bow story and Leon's story in particular in the way they did, I can say this:

Cogwind (the clockmaker) to Fran, "And remember,time is an infinite[ly] layered reality...So be careful!"

I mention this because there could be possible explanations such as León taking a "little trip" when his chronological age is similar to Dr. Oswald to his future sometime when Dr. Oswald was working with Fran's mother and aunt as children (and had his picture taken with them). Then he returned to his "natural time period" and lived out his life and was the old man living in isolation when he again reached 1908. I'm just offering a possible explanation for the discrepancy you may have found.

I can't say for certain this is what happened--I'm only a fan of the game.

Ah, I hadn't thought of those possible explanations. I finished the game a few days ago and it was bugging me, the best explanation I could come up with was Palontras' magical water gives people unnatural lifespans, in addition to healing wounds. If this theory is correct then that could also be the motive for Dr. Oswald's cruel experiments; he wanted to find a way to cure his paralysis. Perhaps he was initially León's assistant, which would explain why a presumably good person would be working with him? Just some thoughts...

Your explanation provides possible answers to what all we gamers have experienced when playing the Fran Bow game and is as valid an explanation as everyone else's who have contributed to these discussions. To me, that's the beauty of this game, it allows everyone who has played the game to have their own interpretation of the events within it. Some have expressed dissatisfaction with this, but others like it. All of us are entitled to our own opinions in this regard, in my opinion. And as long as such discussions remain respectful to all who contribute (as yours have), everything's good. Thank you for your post, kyuuketsukizen.
