I've gotten a perfect score on all missions (I think it's 4 points apiece) -and- make sure you get the Enterprise weapon upgrades from the Harry Mudd mission. This mission will get wildly easy.
Once the ship was repaired, I took on the 2 ships and destroyed them.

Just start a battle, create a savegame, leave the game, start the tool, start the game again, load the created savegame and destroy the enemy ships.
The tool constantly keeps the engines and weapons of enemy ships damaged, so that
they don't work. That way they don't move and don't attack. You can easily hit them
until they give up or are destroyed.
So if you just want to see how the game ends this might be an option for you.
