Few loose ends
So, there are still a few things I don't understand about this game.

1. The 'Modify House Layout'
2. The changing specimen in the list.
3. The final quote "I'm taking all those logs they keep throwing out, and I'm nailing them together."

If anyone can explain any of these to me, please do!

1. The "Modify House Layout" option is likely just a way of explaining why the house is different every time you play. It makes it clear that the layout can be changed whenever required.
2. The changing specimen is actually seen in both forms. First it was one, then it was taken over by the other.
3. I have absolutely no idea. It obviously has something to do with the origins of specimen 9.

This refers to Unit 731, a Japanese facility from WW2 in which terrible experiments were performed on humans. When a test subject died, they would refer to the corpse as a log. This is due to the fact that they told the public the facility was a Sawmill to reduce suspicion. To further back this up, the number 731 appears in the game before the Specimen 9 battle, though I don't remember exactly where. I made a topic a while ago to find the inspiration for each Specimen, and in the process realized Unit 731 was the most likely candidate for Specimen 9. Here is the post I made explaining what I found. You can ignore the beginning about NES Godzilla, I was also looking into the possibility of that being the inspiration.

So, I read NES Godzilla. What a long creepypasta! It was a great read, lots of cool images, but I seriously doubt that Specimen 9 is inspired by RED. They may look similar, and when Specimen 9 chases you he does kill you in 1 hit(besides the AFK attacks) much like RED did, but they still are very different creatures. As for Unit 731, I believe this is the true inspiration. The staff of the Unit covered up the gruesome experiments by saying the facility was a sawmill, so they referred to the deceased as logs. Specimen 9 says he will be nailing together the logs they are throwing out, the bodies. This directly relates to how specimen gains mass and power by converting the dead into clay, which it then adds to it's own body. This is what the infinitely repeating term, "TAKE THE DEAD TO TAKE THE DEAD TO," means. He's taking the dead to take more victims. He is combining, or nailing, the victims(or just dead people in general or Spooky's house) together to gain more power.

Thank you. I cannot take all the credit, however. I had completely forgotten/ignored the 731, and wouldn't ever have looked into it's significance if someone hadn't suggested to look into Unit 731. I do not remember who they were though...

That's ♥♥♥♥♥♥♥ HORRIFYING. Honestly I thought that "TO TAKE THE DEAD TO TAKE THE DEAD TO" meant he was the Antichrist or something like that, taking them down to hell (as evidenced by the pillars of shrieking souls, or the deformed undead minions he summons up).

From what I've heard, they're implementing a room editor at some point, which will probably be accessed via CAT-DOS. Either that or it's just to explain why the rooms are randomly generated. There's actually some rooms with a "map" on the wall that shows rooms constantly shifting, also adding to the latter explanation.

(Edit: I forgot to specify that the room editor is an update planned for the HD Renovation only, which completely debunks the first theory, if the second hadn't done that already. Oops.)

That feature is for Spooky's HD only and it does not explain Modify_House_Layout.

They are two separate things that have nothing to do with each other.

Sorry about that. I guess I forgot to specify which version it was for.

Also: Nice to see you again!
