Shoulder-checking it, bizarrely, will indeed target the flag and play the sound/animation accordingly, but it doesn't do anything.
Running is for use out of combat. When you're *in* combat, you dodge-roll to get where you want to go. Just keep spamming dodge, go over the heads of the orcs trying to cut you down, and start hup-tucking your way across the battlefield until you either 1) Get out of range of the uruks attacking you, or 2) Get the uruks out of range of the banner, so they're considerably less dangerous.
One of my personal favorite tactics for dealing with banners is to simply use the subskill that let me double-jump off of an orc's head, plus Talon Strike. With that you can destroy the banner and stun/kill most of the mooks surrounding you for the low cost of just jumping on someone's head (with I-frames all the way), and one arrow. That particular tactic requires a certain amount of progression in the game and the relevant subskills plugged in, of course.
