I tested this in Mass Effect 3 (which was added as a non-steam game to steam) by opening the game's keyboard config and changing some keys to see what the controller was sending out. The left stick was set to up/down/R/L arrows instead of WASD.
For grins, I changed the default desktop profile to WASD/mouse combination and was able to run around, so I'm pretty sure this is the problem.
I wonder if there's someway to force a specific profile? This would be a work-around at least, but I don't know how to either manually change, or tell what profile is really active.
The problem is the Desktop controller profile is active instead of the one I set up for the game, as if Steam isn't detecting that the game is running (even though it was set up as a non-steam game).
Again, does anyone know if there's a way to force a profile? The only alternative I have at this point is to alter the Desktop profile to work with my Origin game(s) and that's kind of a pain.
So yes, added the game launcher to steam via 'Games->Add a non-steam game to my library'. Also set up a custom controller profile through 'manage your game'. The problem arises when the game is started and the controls don't work as expected.
A little investigation shows that when the non-steam game is launched, the SC profile is getting set to the Desktop profile rather than the custom profile created for the game.
I know this for a fact because changing the settings in the desktop profile to match what the game expects makes it work, but changing the custom game profile has no effect.
So maybe this should really be a topic in the Steam Controller forum... whether that's the fault of Steam Link, Big Picture mode or the Steam Controller I really have no idea, but it doesn't work, at least for ME3.

It will allow you to set custom mouse profiles that automatically start when a particular game is launched. Map your mouse and keyboard buttons with that software and make sure to check the box that says "lock this profile while application is running" or something to that affect then configure the steam controller to use those same controls. Now when you fire up the game the software will lock in your custom configuration. I believe this will solve the issue.
Again, this s really a SC issue, I confirmed that the same thing happens plugged directly into the PC, so it's not a steam link problem at all. Steam really needs to fix some of these problems, and I'm sure they will in time.
The only games I have problems with so far are the gog dosbox based ones, but that is mostly due to incorrect startup links which I have to resolve manually.
It just stays as "mouse keyboard" in-game and don't recognize the controller.
I'm at work now though so can't instantly test it.
I plan on using a x360 controller, would I need to install some type of software for it to run correctly? Or can all this be done right out of the box after setting up the link?
