Using the 8 Bit Do dongle did the trick and made the process much simpler.
Just press the dongle button and pair the controller with XInput.
However, from my experience, pairing through the dongle will not allow any other mode but XInput, even on Desktop without Steam Link.
By using a Steam controller to connect to a PC running steam in this state, holding the select button on the unresponsive 8bitdo controller does bring up the Steam Link overlay successfully and the left, right, up, down buttons as well as A and B do function in the overlay. However, the buttons still do not work in-game or in the regular Steam Link menus.
Combinations of attempting to re-pair the 8bitdo controller multiple times by pressing the small round button on the top of the controller and removing the controller from the Steam Link Bluetooth menu is the only way I've been able to get an 8bitdo controller to work again in Switch mode.

Also, in-case relevant, I have re-mapped the buttons to have A, B and X, Y reversed in the Steam Link menus.
