1 : in the fifasetup folder, go to config.ini file and add a line : " AUTO_LAUNCH = 1"
2 : desactivate overlay steam

I have tried that and it didnt work for me. The program never recognized my XB1 controller.

The problem seems to be with the Steam Overlay working in Origin games. The Steam Link can provide a passthrough for your controller using VirtualHere and can emulate the Steam Controller on an XBox 360 controller. This only works if the Steam Overlay is functional in the game.
Here's what you need to do to make sure your Steam Overlay shows up in Fifa:
Create a link to a non-Steam Product in Steam: Go to Steam>Games>Add A Non-Steam Game To My Library
Browse to the location of your Fifa executable (mine's at D:\Origin Games\FIFA 17\FIFA17.exe).
Once that's done, find Fifa 17 in Steam, right-click it and go to Properties. In 'Start In', you need to add the location of your Origin install (so mine is D:\Origin\Origin.exe) AS WELL AS the location of your game.
Your Start In should look something like this:
"D:\Origin Games\FIFA 17\" "D:\Origin\Origin.exe"
You need to make sure the Origin overlay is not enabled. You can turn that off by going to Origin>Application Settings>More>Origin In-Game and turning off "Enable Origin In-Game".

Last couple of things to make sure you have set:
Make sure you have the VirtualHere setting enabled (it's in the Steam Link menu (the one before you select which PC to stream)).
Make sure in the Steam Big Picture settings you have 'XBox Emulation Enabled' ticked. If you're using a PS3/4 controller, I believe there's an option for that too.

You'll know it's worked when you can hit the XBox Guide button when Fifa is running and the focused window and it opens to a screen which gives you an option to 'Configure Controller' (as one of 6 or 7 options, not the one with just 2).
Do that and select 'Show Other Controller Types', browse to 'Templates' and find the one for your controller (that was 'XBox 360 Controller' for me).

I also had the same controller issue but it was fixed by running Origin in compatibility mode (Win 7) and disabling Origin In Game.
But some days ago, Origin was updated and the controller isn't working again! I have the same configuration but when I run FIFA, it doesn't work as a controller but as a keyboard + mouse.
Did someone also had problems with this Origin update?
Currently I have Origin Version 10.4.10.46586 - 0
