Controller stuck in Steamlink menu, not focused on active game

When I start streaming to my Steamlink, roughly 50% of the time I have issues with the controller.
1. I enter big picture mode on my PC
2. I click on the controller connected to the steam link to 'Start Playing'
(its always plugged in and its only purpose is to trigger 'Start Playing')
3. I turn on the controller I want to use and navigate the steamlink menu to the game and start the game
4. When I get to the menu the controller does not respond within the game
5. However, I can hear it navigating in the background on the Steamlink menu
I have used a PS3, PS4 and X-box 360 controller and all experience the same problem. How do I get the controller out of the Steamlink menu and focus on the currently active game?

Same issue here, started happening a week or two ago. Makes Steam Link pretty much unusable for gamepad use :(

are you using link hardware or pi or tv app etc...
