If not, you could try reducing all video/effects to their lowest/off settings, switch off any Extras you have and see if that gets you through.
If it's still not working for you, you can try to Alt/Tab at the moment after you try to activate the boat (you don't get much time to do this) which will minimize the game, leave it for a short while (hopefully while the glitched graphics would be running) and if you're lucky, when you re-enter the game through the minimized Tab the game will have moved on from the boat.

Isla Sorna is somehow programmed to get in infinite loop after completing it's story mode and saving twice on it. For example arriving on it makes the game save once and getting a gold brick saves for the another time. After this leaving the island will cause freezes and will require doing the steps I'll mention below. To play with the possibly small amount of freezes, I suggest getting on another island, and from there choosing the levels on the Isla Sorna, after playing getting on the other island as fast as possible.
But since You've got in the freezing loop, You have to know how to get out of it first. Navigate to the saves folder, something like Steam/userdata/352400/remote/savedgames. Move the freezing save (for example slot1 folder) to the other folder, for example the Desktop. The game should remember, that You had a saved game on the specific slot, so after launching it with the save moved, You should get sort of error message on the load menu (I can't exactly tell, how the message should look, as I'm using the polish-languaged version of the game, something like "Data error"). If You do have a error, that's good. Otherwise if You have an empty slot there, create a new game, exit when it's possible and rename or remove the new game folder. Launch the game. Repeat until You'll get the error message in that slot.
So when You have the error message, then the game remembers that You had a save. Exit the game and move Your save back. Launch the game. Now You should have Your save visible and loadable. From this point, the save should be loop-free. Try to get on the boat or another island from the map. Remember, that if that happened once, then this will happen later after two saves on the island, like after playing two levels on it. Then You'll have to repeat the launching without the save part.

I've moved on to jurrasic world for the time being and will try JP3 later, but thanks for the detailed response. I'll try your method if I have to to get in JP3 later.
