In the Logitech G HUB software, configure your profile, and look for an option to make that "persistent." Thereafter, your configuration should just work.
Ideally, you would want to keep your profiles organized, such as a set of profiles designated for your Batman game (not the Steam client). But making your profile persistent would be the workaround.
Yeah, the G HUB software is good. But if you still can't get it to work with BAA, then just make do with the default controls described in the PDF manual. The BAA game, and its sequel, are quite worthwhile. The weird controls would be due to trying to support consoles.
