Well, it kinda ends up as a damned if you do and damned if you don't situation for the devs. If they do remove the achievements, players who bought the content and got the achievements will be upset over losing their achievements and wasting their money and time. If they don't remove them, then players will be upset about being unable to 100% the game.
A compromise might be to allow some sort of alternate condition to unlock those achievements. Then no one loses their achievements and new players can still earn them.
Sounds like the most reasonable solution to the issue for me. Binding them to some shop item should work (possibly 0 GP. After all, there's propably nothing in the game, you would gain by it). And if not, simply turn them on auto-unlock.

In the event that someone unlocks all other achievements in the game but does not own the 2000 AD pack, the 2000 AD achievements will then unlock automatically allowing you to 100% the game.
