It's hard to follow Wolfenstein's storyline, but I think a good way to start is to separate games which were published in the 90s (Wolfenstein 3D, Spear of Destiny) and treat them as one storyline, whereas anything published after 2000 (Return to Castle Wolfenstein, Wolfenstein, The New Order, The Old Blood) is a separate story.
I'm not saying it's perfect and makes sense all of a sudden, but the single most problematic event causing discrepancies in the storyline is Blazkowicz killing Hitler. The killing took part only in Wolfenstein 3D, so if you dismiss this one the whole thing makes SLIGHTLY more sense ;)
I seriously doubt we'll ever get to kill Hitler in a Wolfenstein game again. It was one thing to replace a few sprites back in the 90s but that heavy alteration in a modern game would be a large undertaking.
