Is that all done by doing the Story?

Costumes are from shop-collection in game, you can get them for currency in game. Characters you can get also for playing free mode, im not sure that online mode too.

not exclusively, it's also in collection.

there is also alot of locked costumes from older storm games cc2 plans to re sell aswell

Yeah, but you can unlock them by using either mini of duty's roster mod, or Kuroha's unlocker.

Does this include the pre order characters as well?

Yes, check the description in the videos. Kuroha's mod gives you access to Boruto, Sarada and Hokage Kakashi as well.
