The first Animal path doesn't show up in the ultimate because Jiraiya obliterated his body, meaning he couldn't be reincarnated. As far as I am aware, the first Animal path was not in the ultimate jutsu for STORM 2, or any game in the STORM series for that matter.
So, there are only Six Paths of Pain, it's just that the paths can inhabit different bodies. The paths are, Deva, Asura, Animal, Preta, Human, and Naraka. Technically there IS a Seventh, called the Outer Path, however this was Nagato, the controller of the jutsu.
The Six Paths technique was initially just different abilities to be used by one person, however due to Nagato's frail body he was unable to make use of it, so he devised the Six Paths of Pain, wherein which he used only the Outer Path to grant him the power to control and reincarnate six corpses, and then instilled a path into each of these corpses. When Nagato was revived with Edo Tensei, Nagato used the Preta path to absorb enough chakra to heal his body to the point that he could use all paths on himself.
That is why there are only six. When the first Animal path (the dude behind the Deva Path in the first screenshot) was destroyed, Nagato revived another corpse and used that as the Animal Path.
In both cases, the Animal path had to be replaced, which you see in the form of the female Animal path. It's part of what helped Naruto realize what Jiraiya's cryptic message meant, since intel had said that the Path that summoned animals was eliminated, yet there was another one when Pain attacked Konoha. This helped to show that they weren't the real ones, and someone else (Nagato) was the one controlling them.
EDIT: Sorry, this was incorrect, that only happens in the anime. In the game, Jiraiya only traps the Animal Path in the genjutsu and seemingly defeats him. It's at this point that the Asura Path attacks him and the Animal Path is revived by the King of Hell, and all six Paths are revealed.
In the anime, the Animal Path's body is taken to Konoha inside a frog jutsu seperate from the first frog genjutsu (meaning it couldn't be restored by the Naraka Path), and in the game it was completely disintegrated by the massive Rasengan, leaving nothing left for the King of Hell to restore.
